ape: Analyses of Phylogenetics and Evolution
Ape provides functions for reading, writing, plotting, and manipulating phylo
genetic trees, analyses of comparative data in a phylogenetic framework, anal
yses of diversification and macroevolution, computing distances from allelic
and nucleotide data, reading nucleotide sequences, and several tools such as
Mantel's test, computation of minimum spanning tree, the population parameter
theta based on various approaches, generalized skyline plots, estimation of
absolute evolutionary rates and clock-like trees using non-parametric rate sm

有点问题哦，APE能做的事情，phylip它们也可以做啊。APE还有它的优越性么？

oh, well, you can throw the results to other statistical procedures in R
for further analysis. For phylip or PAML? You need to program a little bit. BTW, R codes are much easier to hack than C/C++ codes 【 在 lylover (阅读R文档ing&思念cinderella) 的大作中提到: 】
